My husband's grandfather Edward Atkinson b 1866 son of Thomas Atkinson & Annie Stewart (married Tamlaght O'Crilly, Derry Ire.11/11/1859) on his wedding cert. to Amelia Magull in Qld Aust. stated his birthplace as Kilrae, Derry He married in the Congregational Church so may be was Anglican?. He emigrated to Australia working at Mount Morgan Gold Mine in the late 1800's marrying in 1904 in Rockhampton. I know that he had some brothers & sisters (Margaret Jane b 28/10/1872, Robert John b 12/4/1875,) He never returned to Ireland or spoke of his family in Ireland. He died in Qld in 1941 I dont know when he came to Australia. Does anyone have a connection ?

In answer to your question, yes if they married in a Congregational Church they would have been Anglican. Church records can often be very useful for information so it may be an idea to look into these. For information on what Church of Ireland records are available check:
http://ireland.anglican.org/about/42 and http://www.nationalarchives.ie/.
You should also be able to find information in civil records.Civil registration became mandatory in Ireland in 1864, so any births, marriages, deaths in the family after this date would have been recorded in these records. Civil records are available from the General Registrar's Office in Dublin. Here is their website:

Have you tried looking for any family members still in the area in the 1901/1911 census records? You can search these online at: http://www.census.nationalarchives.ie/search/
You could also check for record of the family in the land acts pertaining to Ireland in the 19th century. There are two:
